I would suggest adding a directory to the save template. My save template is:
Ebooks/{author_sort:sublist(0,1,&)}/{title} - {authors:sublist(0,1,&)}
I use a directory called Ebooks in the root my Kobo's exposed storage to keep from overloading the root directory and it's limited number of directory entries. The sublist(0,1,&) limits the author_sort and authors to using the first name in the list which keeps the paths shorter.
I would place #collections in the collections column field. As far as I know, there is no default for that column and you do not mention a template for creating columns.

Do not treat replacements as new books since if you make changes in the ebook, you can get some very interesting results (especially if those changes regenerated the table of contents).
From what you wrote, you have configured the
Sending books to device preference to have
Automatic Management selected in the
Metadata management field.
