So I guess I have three questions.

1. How do I actually add my books to collections now?

2. Am I going to have to manage collections via Calibre only and not use the device's built-in collection management?

3. Is there any way to restore all the collection attributes or are they gone forever?

Thanks in advance for any help you kind folks can provide.
1. Make sure you have auto-metadata turned on.
2. Configure the Kobo Touch driver for your collections.
3. Plug in your Kobo and let the collections be created.

Calibre 8 has moved KePub support from the plugins to the KoboTouchExtended driver to internal to calibre. Kovid is maintaining KePub support. All the features of the KTE driver have been moved to the KT driver.
