KOReader can read any books that have had their DRM removed. You can use calibre to remove DRM from books that you’ve already downloaded. Then you can transfer the books via USB to any directory within the Kindle. In KOReader man page, simply navigate to that folder and open the book. You can even set that folder as the Home page.

Personally, I have calibre-web running on my home NAS. In KOreader, I can link it to that server’s OPDS link, and then I can browse my entire collection via the OPDS link, and download any books I want without have to transfer via USB.
