If you enable showing extensions for known filetypes in Windows, do the books now show as .kepub.epub? A Kobo ereader does not know what a .kepub file is. Does calibre's details panel show EPUB or KEPUB or both?
How do you copy directly to the device folder from calibre? Are you referring to send to device or are you pointing save to disk at the Kobo's exposed storage?
calibre 8's KoboTouch driver has all the functionality of the KoboTouchExtended driver and so the KTE driver is not needed anymore. If nothing else, the author of the KTE driver has not been around MobileRead that much lately and bug fixes were very slow.
The settings for the KTE driver are not copied to the KoboTouch driver when updating so make sure to open the KTE configuration and save any items that you've changed before updating.
I've added a .zip file called tester.zip to this message. Unzip the tester directory into the root of your Kobo and see if the two files inside get imported.
