After you did the factory restore, did you allow the import books to run to completion? My normal factory restore is the full restore that removes all sideloaded content and add-ons and then restores the firmware version to factory so I've never done the "factory restore" that is one step above a signout/signin. I've modified my after factory restore procedure for that level of factory restore.
  • Factory restore (since your books were still present, you likely did the first level factory restore, so the firmware was not downgraded and sideloaded books were still there).
  • Allow import books to run to completion and reboot to ensure on disk and in memory databases are consistent.
  • Restore the databases, KoboEreader.conf, etc.
  • Reboot again.
