If you have calibre embed the metadata, the opf entries will be created. If you want the metadata in the copies in your library, you can use the Polish tool or ModifyEpub plugin. Otherwise, calibre embeds metadata when saving to disk or sending to device, In Preference, Saving books to disk has Update metadata in saved copies to disable this while Sending books to devices will update metadata.

No manual editing should be required.

BTW, I am assuming that by export, you are saving to disk.

And again, while MoonReader+ may handle calibre's series metadata, you will have to test with the ePub3 standard method to find out if MoonReader+ will be able to use that information if you have any ePub3 books.
