You might try switching to Device view, locating the book and then right-clicking and Add books to library. If you still get KFX-ZIP files, have you entered the serial number of your Kindle into the DeDRM configuration dialog?

This also requires that you have the autorelease version of DeDRM installed. Check the Autorelease releases page for the download link.
