I double checked and my Kobos will not open an ebook in a file called filename.kepub. An ebook in a file called filename.kepub.epub or filename.epub will open.
Are you using Windows without showing extensions for known files? That would truncate the .epub from the display and just show filename.kepub instead. I've attached an image from a Windows 11 computer showing the setting.
