I'll trying sending it as a kepub and see what it looks like.

Edit:

I sent it as a kepub using the latest source for calibre 7.26 (7.26.101*) and ticking Use Kobo viewer for EPUB books.

The line spacing slider worked. See images. Other than the secondary font line, they are pretty much identical to the epub version.

I'm wondering if you are injecting any CSS into the kepub during the conversion on the fly when sending it to your Kobo. You might want to grab the .kepub.epub back and take a look at the CSS in it (both the style sheets and any styles in the text files.
