I am confused by your post. Are you having trouble with Add Book (which adds the book to the Calibre database on your computer), or with Send to Device (which sideloads a book from your Calibre database to your ereader)?

If you've been stripping the DRM with the DeDRM plugin in Calibre, your books should already be in Calibre. All you need to do is tidy up any messy metadata, then connect your ereader and do a Send to Device. (You may need a KFX plugin for the conversion, it's been a hot minute since I dealt with any Kindle books, sorry!)

And you don't need to (and shouldn't) clear the Calibre books at all. It can take thousands upon thousands of books, it's fine. They're your backup should you need to reset your device, or break it, or lose it.
