You won't find KOReader on the home screen. If you installed KFMon, you should be able to run KOReader by clicking on the icon. Otherwise, look in NickelMenu's popup for an item to launch KOReader.
Not sure why you would select replace the .kobo directory. Merge to it but replace it? That directory is rather critical to the operation of a Kobo ereader.
