Now that I've deleted that 3Gb file from my config, shutdown is sub 2 seconds… calibre-debug -g reports:

[13.41] [BCF]: starting backup process
[14.61] [BCF]: wrote config backup to C:\_AppData….zip. Size: 14,663,261 bytes.
[14.62] [BCF]: finished

I only have 9 plugins installed, editor plugins such as EPUBcheck, Shady Chars, Tag Mechanic etc are in Sigil; so, don't need them in calibre. If I need a plugin for a particular task I install it in portable, do what I need to do, and then nuke the portable and create a fresh install.
