I lost many books when I copied by cable. So I switched to "Send to Kindle" so that the books are stored online.
Either send them as PDOC KFX, or make sure to let the Kindle go online every week or two. If it's offline for an extended time then the Kindle will do a clean up of every EBOK that doesn't align to a real Kindle Store book.
