No trouble here reordering the toc with the Toc Editor on Windows 10 and on Linux with 2.4.0. Using either the Toolbar icon or the Tools->Table of Content->Edit Table of Contents menu item. Epub2 or Epub3.

Unless I'm misunderstanding. I highlight an existing entry in list and then use the arrow buttons (in the dialog) to reorder and nest (and unnest) entries. Changes are reflected in the ToC dockwidget and the OPF (after hitting the OK button to close the dialog).
