Interesting. I wonder if this also applies to other brands? While I don't ever expect to have so many books on my ereaders (I only read novels, not short stories or novellas), it's still good to know.

The solution would be to merge a lot of those short files into anthologies and omnibuses. Easily done in Calibre with the Epub Merge plugin
