How about internal OCR/auto-convert PDF to epub/kepub? I'm thinking:
"Would you like to view this PDF as if it were an epub?"
and then:
"Now that you have finished the book, if there were no important errors, would you like to delete the original PDF and keep the epub/kepub version?"
on that note, how about epub editing? You'd have the option to highlight and replace text in the book. Kinda like annotations, but they would be incorporated as actual text in the document; not side-notes.
*Crosses out "Milwuuueakee" in the book and replaces it with "Milwaukee". The change is saved as a replacement page but still treated internally as an annotation.
Why not make annotations a footnote on the page itself?
Option to view the book as 300ppi B&W/16 color grayscale (Libre 2 Mode). I don't need color for some of my books and would happily trade 150ppi color for that sharper 300ppi B&W.
Ability to clip-art parts of the screen.

I can think of more, but that's enough for now.
Disclaimer: I love my Libre Color, but it's far from perfect.
