In calibre, you can sort the books on your Kobo. So you can see what's duplicate and delete the ones you don't want.

As for the default author directories, that (IMHO) is a really bad idea. I've made a directory called books where I put all of my eBooks on my Libra 2. That way I don't have a mess of directories I don't want.
