While I understand the frustration this problem has caused you, the real problem is running a pc with storage filled almost to capacity. Isn't that a bit like driving your car on the verge of empty, and only adding a litre or two of fuel when critical.
I don't really see how Calibre could be changed to accommodate your use case.
