You can convert the notes to a fixed layout ePub file (but not 'with' the book), using KFX input plugin CLI:

See the section on Converting Scribe notebooks. Handwritten strokes are converted to SVG objects (one per page).

I think it should be possible to convert SVGs to 'page' images and then place those into the original PDF with PDF editor (this is kinda what Amazon does for you if you are using their services). But nobody has written a script to do this.
