In order to have page numbering work correctly for KePub, every HTML file has to be listed in order in the NCX ToC. So you'd have to double check every NCX ToC and if needed, make corrections for the page numbering to work.

However, if you side load ePub, you do not have to check/edit the ToC at all ePub does not have this issue. Try ePub and see what you think.

In order to not have to switch drivers to send ePub, go to Preferences > Plugins and search for KoboTouchExtended. Then click Customize plugin. Go to the Extended tab and uncheck Send books as kepubs. Then click OK.Once you then back out of preferences, restart calibre. If you want KePub again, undo what you just did.
