Kindle pages from Amazon are based on some print version. So there's no way Count Pages can know how to calculate the page count to match.
What you can do is set count pages to use Paragraphs (APNX accurate) and set the page number column to that number and use it to generate page numbers for the Kindle. You would have to go to Preferences > Plugins. Search for the relevant Kindle driver for your Kindle and set the page numbers to accurate and set the column to use.
