Interesting. That article quotes the spec as saying :

The error message produced by epubcheck only seems to be concerned with links to the nav document. The nav document itself has plenty of links the other way "from the EPUB navigation document".
This seems to have been a problem since around March 2023 with people complaining about the same error message about a cover page.
