If I didn't make it clear, I was referring to sideloaded books. Those annotations are not backed up to the cloud.

You are right about PDF annotations. Once again, I was referring to the sideloaded books. Although I own quite a few books purchased from Kobo, I also own many books from third-party sources. So any annotating done on those books is lost if the database becomes corrupted, or the device is wiped.
