What I did for Paperwhite:

Download latest firmware from Amazon, rename it to update.bin.
While in serial in Recovery Menu, select
E. Export FAT partition

next attach USB to your PC, load update.bin into main directory, safely disconnect kindle from PC, in console select
1. done

back in recovery menu select
U. Update using update*.bin file on FAT partition

it should restart and load latest firmware. I found this metod the fastest - not searching SHUTDOWN flag file
