Your Kobo is running an updated firmware/database version. As calibre does not know about this updated firmware, database editing is disabled, to prevent corruption. You can still send books to your Kobo with calibre, but deleting books and managing collections is disabled. If I enable the "attempt to support new database versions" (or whatever it's called in the settings), I can write metadata, but it seems to be a bit wonky - the "Im_Reading" tag self-replicates every time the metadata is updated, although this doesn't seem to persist (I'm in Calibre right now, and my collections on my device look normal).
This is the KoboTouch plugin which enables managing the device library over USB.
