Calibre Sync noob here - but AFAICT you haven't gotten a response.
From reading this thread I gather that CS primarily creates a database index of one or more Calibre apps (via connecting as a wireless device or via the content service OR via opening the file image of a Calibre which could be pretty much anywhere, including already copied into local storage on your device).
Again, from my reading here, CS needs either an accessible running Calibre app (connect as wireless device or connect to content server) or a copy/copies of the library folder the Calibre app stores books and database in.
I haven't seen anything indicating it might be able to read / extract-from a CC library.
If you've already got those books in your own Calibre app, just sync from there. If you've pulled those books down from other Calibre apps, you might have to install your own Calibre app, copy the books in your CC folder to the same machine that app is on, import the lot (probably a huuuge task given that you're using a CC file template to get around many files in a FAT filesystem folder) and
finally get them into Calibre Sync.
FWIW, when I installed CS, I tried both connect as wireless device and content server. Both were desperately slow. I've had best luck copying my entire Calibre app library folder to the mobile device, telling CS to sync from that.
The fact that you were using a CC file template suggests you have a mobile device with an insertable SD card. They're pretty cheap now...
