No! You don't have to re-download your books from Barnes & Noble. If you've already downloaded them you already have the needed ePub files — just most of them will probably be DRM "protected" (restricted). If you've got the books downloaded what you need to do now is use the NoDRM plugin in Calibre and "liberate" them. It should be automatic if you've set up the NoDRM (DeDRM?) plugin for Nook books. And setting it up should be automatic.

If you haven't already done it, just go to Calibre, Preferences, Plugins, File Type plugins, select DeDRM and Customize. Select the option for B&N books and it should automatically set it up for you. Then just add your ePubs into Calibre again.

(If you've already done all this, I apologize for going into this much detail about it.)
