Is there anything else I should do AFTER the De-DRM and BEFORE I put the Nook books back into Calibre? I have not found any simple instructions on what to do first, second, etc.
I am not sure if I should have multiple Libraries...such as by genre, etc. Or should I have libraries titled Nook and Kindle, etc? Or just one large library?

You don't have to download them again if you have the original download still available on your computer. Just delete from calibre and re-import once you have the DeDRM working.
You should (IMO) have one calibre library. It's easy to view sub-sets of your library through "Virtual Libraries"
