KOReader has more customization options (a lot more), but also a few drawbacks - it has only a file browser, no library management (meaning, no sorting the books based on authors, tags/genres or series) and it's slow with large multi-volume omnibuses.
Personally, I prefer (heavily patched) stock reader. I also edit the formatting of all my ebooks with the Calibre editor before loading them on my Kobos. Folks who prefer KOReader usually don't edit their books before reading.
