It seems that Windows does not show the pocketbook innards even when Hidden items is selected.
However, you can still copy the \system\bin\koreader.app folders & file to the root of Pocketbook filesystem. It is on the same level as the applications folder, so copy the folder/file path to "Touch HD 3 (F:)" or like and Windows will asks you if you want to overwrite \system\bin that is there. Answer yes, since only thing that is copied is the file koreader.app to bin-folder (and that will be overwritten only if you have earlier installation of Koreader).
