Converting the book to kepub works to remove the white flicker: I downloaded the KoboTouchExtended from the list of available plugins in Calibre, then set the format to send books to Kobo as only kepub. It seems the plugin will automatically convert the books to kepub when sending them to the device (although you can also manually convert them to kepub via the KePub Output plugin on Calibre as well).
Plus, the highlighting and page turn is also much faster with kepub as well!
