You are looking at the books in calibre if you are seeing an filename.ORIGINAL_EPUB. That file is your original file before any changes made by the Polish or Modify ePub plugins or converting ePub to ePub. The annotations made on your Kobo ereader are stored on the ereader not in calibre.
If you have the KoboUtilities plugin installed, in it's dropdown menu, go to Driver => Configure current Driver. On the
second page of the configuration dialog (3 pages for the KoboTouch driver, 4 pages for the KoboTouchExtended driver) is where you would see that checkmark.
