And I suggest backing up your library first. I know you can restore from calibre's trash if need be, but if something goes really wrong, it could be easier to copy the library back and start over. Once you have your library as you want, you can use FreeFileSync to copy your newly slimmed down library over the original backup. That will take care of syncing as needed.

For the listings that have the ORIG AZW3, ORIG EPUB, and ORIG MOBI, I would delete those if you no longer need them. I would keep the AZW3 that are the source files along with the ePub. I would also keep the PDF as I won't convert them as that's just not worth it.
