Personally, I just use the same library for Nickel/KOReader/Plato. Since Kobo will not see an FB2 book as a known format, they will not show in Nickel.

Unfortunately this folder contains not FB2 only. - Therefore Kobo does successfully reveal files in that folder, unless I will explicitly prevent it to so.
