I removed duplicate formats using binary but still have the now empty books entry.

Is there a way to remove thousands of entries based on various criteria? Specifically, I'd like to be able to remove entries based on Empty or Original_epub formats, older date vs. newer date, etc. It's just way too many matches to do each duplicate group at a time!

I have the updated plugin running on Calibre 6.29 (most recent version for my aging Mac).

Thanks!
You can do a binary compare, you can select the option to delete the duplicates automatically. That might help some. Then the next compare is a title/author and you will have to manually decide which one to keep.
