I would suggest changing your work flow to:
  1. Drag and drop the book into calibre or use Add books
  2. Update the metadata including cover images.
  3. Resize the cover. Personally, I dislike images that have been stretched to fit an aspect ratio more than I dislike letterboxed/pillarboxed images.
  4. Use either the Polish Books or Modify ePub plugin to embed the metadata and cover into the ePub.
  5. Connect your Libra 2 to calibre and Send to Device. Safely eject. Watch the books import.
  6. Reconnect your Libra 2 to calibre to update metadata that requires the database entry for the book to be created so it can be updated.

Also note that since quite a bit is cached in RAM, you may have to restart your Libra 2 before the new information will show up.
