Bit of a long shot, but if the AZW3 is reflowable, you might want to take a look at the PDF output options, what paper size is set? Preferences => Conversion => Output options => PDF.

Note that if you have already converted an ebook, the conversion settings will be saved. Easiest way to fix this is to select all books, right click => Edit metadata => Edit Metadata in bulk, check the Remove stored conversion settings for the selected books and click OK.
