When you connect your Kobo to the computer are you first going to the home screen? The problem is that by connecting while a book is open can leave the database open and it can then get corrupted. Going to the home screen may close what's open and allow your Kobo to work properly.

If that is still a problem, the other solution is to reboot before connecting to the computer.
