Calibre is a single user ebook management system. Not a multi-user library system. Hence the you pretend the files don't exist and the Calibre Library is a per user on the Mac, Windows or Linux. If the computer is used on different logins each user would have their own "calibre library". I've written multiuser databases, lending library systems and document management systems, but calibre is none of these. Primarily it's for storing and managing the books on a portable ereader, or for a similar functionality app on a phone or tablet.

You seem to need a system for a network in an institution. Such do exist.

Also there is the issue of copyright. Unless the ebooks are all public domain or you have a library/institution licence even using the content server is wrong in an institution.

Actual libraries and similar use Borrowbox, Libby, Solar etc. Proper multiuser systems with licence and usage tracking. Calibre is a per user database/manager for ebooks for one person's ereader (or ereading app). Hence the database and ebook files are stored in a user's file space on Windows, Mac and Linux. The actual ebooks are only stored as files because even with DB2, MariaDB, MySQL, Oracle or MS-SQL that makes more sense than "binary blobs" inside the database. So the database has the metadata and information as to where and what the ebook files are called, hence regard them as hidden. Only the GUI is meant to be used and it has "Send to Disk" for devices that Calibre doesn't know how to manage.
It was originally for the Sony ereader, but Sony gave up. The Kobo ereaders work best, but Kindles and many Android ereaders and apps on phones and tablets work too.
