Edit: Calibre is built in such a way that everything should be done via its GUI or command line. Nothing should be done directly with the files in the library directory. Don't touch the files in the directory. Don't even go there. Thanks for saying something. I was late in getting back to the thread. Manually side loading from the Calibre directories is likely causing the problem.
I would recommend manually removing the problem books from the Kobo to make sure to get those redundant files. You likely don’t need to reset/wipe the device. Then use Calibre to transfer the books back. Calibre does a nice job of neatly sorting books onto the Kobo.
It might not be necessary, but I would power cycle my Kobo, then run a repair on the database (More>Device Info>Repair) just to be safe. You could also use Calibre’s Kobo Tools plugin to check the database for errors. Again, it’s probably not necessary, but I’ve developed some paranoid habits due to database error headaches from a bad firmware a few years back. 😅
