If you are using kepub, your Kobo will try to find missing glyphs by using other on-board fonts, if you are using ePub, you can either select a font with the needed glyphs or install a subsetted font with those glyphs though that will require editing the ePub to embed the font.
I had to do this with Terry Pratchett's Feet of Clay since Enochian was not supported out of the box.

I thought the Aa->Supplmental font was supposed to help with missing glyphs?
