Are all the files in a
single folder? You don't say what OS you're using, but Windows does not like having more than about a thousand files in a directory. I've built systems around breaking that up for performance reasons.
What happens if you try loading from a folder with, say, a hundred files in it?
If that makes a difference and you're storing everything in one folder, perhaps break it up into folders of 500-1000 files instead.
