You edited the book metadata via calibre, were you looking at the files via calibre ('open folder'), or did you go their via file manager? Calibre stores books in a path based on (author, title, ID), so if you retitle a book it will move.

I've run into this when I opened the file for viewing in Acrobat, closed the PDF, retitled the book, then in Acrobat tried reopening, and... gone! Reopening via calibre does the Right Thing.
