Calibre rebuilds part or all of the configuration folder when it (the configuration) becomes damaged.
It also creates a (default) Library when it can't find either the current or the default in the expected location. (I don't use the default, so if it appears, I know there was a burp. My Main is on another Hard drive (or partition. My OS and user config is on the SSD)
