Solved, although it's rather brute-force. I restored from an older Dropbox backup and now Moon+ Reader auto-rotates. Lost some comments that I'd added in recent reading, but they're all backed up in Evernote so they're not really gone and I could restore them to the book files if I need to. Awkward, but doable.
