I never add Kindle specific code to an ePub. If the ePub is going to be read on a Kindle, I convert the ePub to KF8 and add in the Kindle specific code.

But what you can do is add the Kindle CSS code to the ePub, send-to-Kindle and when it's done, remove the Kindle specific CSS.
