If you open the folder in which one of the books that shows as not having a suitable formats is shown, do you see the ePub format ebook? Does the Book Details pane view for that book show an ePub format? When you ran the Check Library, did you continue to fix errors?

It does sound as if your library/database have been corrupted. There have been several recent threads dealing with fixing a corrupted library/database.
