This was fixed in the last release. Setting to 0% will put it on the 'Want to read' shelf.

To be honest, leaving it at 99% would be the ideal solution for me. I don't know what other issues this could cause.
Another possibility would be setting a special tag for these books, and the plugin would skip the update for them.
