extra formats: I often have extra files that are generated when I convert from EPUB to DOCX then after additional alteration I print PDF to the folder. There are many instances why I may have an additional file or 2. Maybe its good, maybe it isn't. But blanket deleting is definitely not what I'd like to do.
Optimal Solution: Instead of simply opening the book file folder from Scan Library window, open the Calibre record, so i could drag the book into the appropriate record. Or just let me mark the files and deal with it from the library.

The issue is that calibre does not have a database entry for those files. The main calibre interface is not going to help. Some of those are likely to be the types of item that I used to add to a .zip file in the book record and now add to the Data folder. I've used screenshots to allow me to locate the records after Check Library had run.

I have not idea why they are extra, i know the books, they are in correctly-formed folders with metadata and covers, and surprisingly there is quite a number of these. I'd like to have a chance of investigating them instead of deleting. Also, if they are properly corrected titles, why delete them instead of re-adding them to the library?

Because they are already in the calibre library storage when they shouldn't be? What I have done for one friend where trying to use cloud storage for storing their library made a dog's breakfast of their library was to copy the library directory to their local computer's storage and then to create a new library and copy all the books to the new library. We then went through the old library and added the books that were left behind to the new library. This left us with a few books where the opf and/or cover file were all that were left. I left fixing those as an exercise for the student.
As to how this happens? The main causes that I've seen is people who have attempted to use the OS tools to manage their library, where a storage device has gone flakey and, as in the case mentioned, attempts to use network storage.

Naturally, if they are not in the database, then they cannot be "marked", but I would want to maybe COMPARE them with existing library for Duplicates, or just re-add in bulk.

See the above. It can't be repeated too often that attempting to use any tool other than calibre to manage your library is a very bad idea. A very easy way to have the database and the library inconsistent.
Now if check library is reporting the database has issues, that's a whole different set of issues.

Done properly once and keeping your hands out from under calibre's figurative skirts should be what you need to do.
