Custom fonts: I believe so. It's not something I use, but you can create your own theme. In there, for each formatting style, you can choose various things like for example the font. If I click on the font chooser in the theme editor, it brings me to a list of what looks like the iPhone's fonts. As far as I know you can import/install fonts in an iPhone, which would put those fonts onto that list. See also

Don't know about how well it respects CSS - the book I'm currently reading looks well formatted. If you have an ebook that is a good showcase for CSS formatting - feel free to send it to me, I'll test it.
ePub format: ALL my books are in that format. So: Yup.
